So ive noticed breeding in the last two games that if the pokemon get along youll get an egg. But in this one some pokemon just dont like each other and they make eggs really slowly. Does this have something to do with natures? If so whats the best nature for ditto so he'll be friendly with most other natures?

It's actually more to do with their ID numbers and which egg group they are in

Short answer: It's got nothin' to do with natures. It's all Species and OT.

- If they're the same species and different OT, they'll screw like crazy.

- If they're only one of the above (same species/same OT, or vice versa), they'll make babies at an average rate.

- If neither apply, they'll make eggs fairly slowly.

- If they're not even in the same egg group, you're not getting anything.

Keep in mind that the egg groups don't have to make sense. Hot Skitty on Wailord action, anyone?
