Togepi - "Who Gets to Keep Togepi?" JAP=S01E50 EU+US=S01E48
Ho-oh - "Pokémon, I Choose You!" JAP+EU+US=S01E01
Marrill - "Pokémon The First Movie" Pikachu's Vacation Short
Snubbull - "Pokémon The First Movie" Pikachu's Vacation Short

Any more you can think of for example:

Johto Pokémon appearing in Kanto
Hoenn Pokémon appearing in Johto
Sinnoh Pokémon appearing in Hoenn

I think the pokemon first movie and pikachu vacation short follow a different storyline as the episode. The Lugia that ash saw in the second movie and in the master quest episodes are evidences, since he never mentioned seeing it in the movie or ash was just forgetful.

They're just sneak peeks of upcoming Pokemon in the next generation.

I heard that a new Pokemon will/might appear in the next Pokemon movie. (in Japan, starring Regigigas.) ^^

Azurill appeared in the Pokemon Short "Pikachu's Pikaboo", which was set in the Johto region; the short was included on the fourth movie's DVD.

And of course, Latios and Latias appeared in the fifth movie, which was also set before the Hoenn season had started.

A Wynaut also appears breifly in the episode "Fangs For Nothin'". You can only see it's arms and you hear it's voice once, it steals Team Rockets Doughnuts.

EDIT: It also appears in a few episodes following "Fangs For Nothin'".

I also find it strange that, although Marill is mentioned, no one has mentioned the Marill Tracey had.
