Just had this idea today, heh.

STORY:
In the region of Collos, everything is peaceful. Everything happens just like one would expect: new Pokémon trainers are given a starter and they go and do gym battles, in hope of becoming the Collos League Champion.
In the region of Collos, everything is peaceful. Everything happens just like one would expect: new Pokémon trainers are given a starter and they go and do gym battles, in hope of becoming the Collos League Champion.
Then, everything goes wrong.
Several unknown flying objects descended upon Collos' population, from the small towns to the major cities. Aliens emerged from these saucers in force and gained control of Collos within two days. People and Pokémon alike were captured for study, with the unluckiest being killed.
A resistance force built up, and tried to fight the aliens; however they failed miserably. The resistance now knew there was one only hope to save Collos. Scientists captured and studied Celebi, and discovered the secrets of time travel. They used these secrets to send a single person into the past; a person who was the top Trainer of the Resistance; a person who the entire Resistance knew could collect a starter, start afresh and raise a team of Pokémon in time to defeat the aliens in the little time before Collos surrendered.

- New storyline/events/etc.
- New region, therefore new gym leaders/E4
- New trainer class - specialist Gym Trainers, only to be found in gyms ! (That's right, now trainers in gyms aren't anything except Gym Trainers :) )
- Aliens will appear after the first gym and replace Gym Leaders/E4 (so alien map/battle sprites are needed) - that's right, you have to basically beat the game twice to get into the Hall of Fame :)
- Of course, there will be aliens in other parts of the game too; disguised as humans to do the diabolical things they plan to do. "ALIEN SLAVE wants to battle", anyone ? Also, the aliens' hideout will be a well-hidden UFO.
