Once I finish the story mode in Colosseum, can I transfer my FireRed pokémon to my story mode and have them do the 100 trainer challenge? Will they gain experience and level up that way?

I think so. Though you'll probably have to have the national dex on FireRed as well.

List stated above, once you finish Colosseum story mode AND you've earned the National Dex in FR/LG, you can freely trade between the two.
I've had fun bringing in the FR/LG Pokemon into Colosseum to see them in 3D action. Though its obvious their Colosseum models are based on their old Stadium models. Characters like Mewtwo and Mr. Mime give it away.
