I'm just planning to use A-Text right now, I should be able to find the entries of the pokemon that was replaced using the search function, and cross-reference the normal hoenn dex with Wes's additions to add the right ones. Using YAPE on this hack means death because of the 27 extra slots, and I don't know any other tool that does it.
The only thing is, I have no idea how to edit the Pokedex entries for those extra slots, or even if they have pokedex entries to begin with. One might show up when you catch them, I'm not sure. I don't even know how to test that, because I don't know how I'd go about using a gameshark code when the slots weren't in use in the source game... I guess I could test Reshiram, but ugh, new save file, effort. I think I'll just ignore them, or maybe go exploring on YAPE with a copied file.
Alright. Though (aside from a few items) my problem hasn't been scripts repeating themselves, but sprites being hidden before the script actually happens. Still flag-based though. I'll keep working. :D

So you are not doing anything wrong it's quite the opposite =)
Once you edit flags scripts SHOULD not be repeating themselves...
Of course there might be some level scripts that might make your effort futile... so you better check them out as well =)
Hey, just curious, did you encounter any of the bugs I'm running into with LP? I've had to change flags for the events in Mt. Shuem, and everything from Route 412 to the end of Mt. Icestorm, because sometimes the flags will just set on their own... Just double-checking that this was present in the original and I haven't screwed up somewhere.
Yes, I changed the flag in the Rock Smash script, it just hasn't been tested yet. And I know the healing script and the item flags aren't hard to do, I just consider them minor right now and would rather work on more translating. If I fix them, I'll do it once everything else is done.
