Well, the basic idea is to start off in Johto as a new trainer, a few years after Gold, attempting to follow his footsteps, the "hero" encounters a reconstituted Team Rocket led by, surprisingly, Blue. Who has, for reasons I currently have not come up with, taken over the team and is bent on taking Johto by storm.
Subsequent events eventually lead into meeting trainers from other regions and culminating in an event that involves several legendaries and evil teams.
It's a tad complicated to pull off, but I'm hoping I won't let it down like I have a few other non-pokemon comics I've done.
