"Counters anything?" Stop assuming things. Lugia has a Psychic / Flying type giving it a weakness to Rock which makes it so that Stealth Rock will shave off 25% of its HP right off the bat. With Roost as its recovery move it will be affected by Toxic, and needs Reflect to counter major threats like DDLOGyarados (Thunderbolt doesn't KO even after LO recoil while Stone Edge 2HKOs without Reflect up), SDGarchomp (Ice Beam doesn't KO, Outrage 2HKOs). Lugia in the majority of cases give free switchins to pokemon with or without Reflect, and they will tank off neutral / NVE hits from Lugia's less than acceptable offense, 95 SpA. Tyranitar / Metagross make perfect switchins into Lugia in OU, and of course that isn't counting the myriad of bulky pokemon which can set up entry hazards, stat boosts, status and others in Lugia's face, such as Swampert, Bronzong, Forretress...

What makes Lugia Uber is the prexisting mentality from previous generations that Lugia was Uber then, and it still should be Uber now. With the advent of the physical / special split and sweepers hitting harder, with Stealth Rock, I assure you its walling abilities are heavily compromised.
