Well, if the ini file is causing problems, then the best way would be to just delete it. VBA will create a default file that will definitely most likely work.

For your first and third questions... You should really be using save states, instead of the actual ROM's saving function. That way, saving and loading is immediate, and you wouldn't need to worry about anything being corrupted.

For your second question, switching to the Real-Time Clock does work, but you need to set it to that and then reopen the ROM in order for it to work -- because it is part of the settings used to create the next instance of a game.
