Hmm...I never hacked Ruby, so I don't know if I can be any help. Since we're talking about the trainer eyes, it might have something to do with how it's programmed. When you're in UNLZ.gba, I'd make sure the "automatically fix pointers" is checked, along with the palate. I don't know what else to do, but I hope you figure it out!
