I just threw Hailey and Arcea in your character's general direction in Pokemon Fallout. They're both currently severely hurt and seeking food and shelter in children's city. I figured with how awkward of a sight their wounded selves are, one of them literally being carried telekinetically because she can't walk, they might draw a bit of attention.

The Latis for Emperor/Empress? I actually started making a list a while back and I can't remember what ideas I had... Entei, Raikou and Suicune as Strength, Chariot and Temperance? It would depend if you wanted a balance from each gen; I'm not too familiar with Gen V so that's why I'm omitting those legendaries in my suggestions. XD

I guess if you went for the whole "holding a gun to the head brings on the emotional high needed to summon a Persona" thing like they did in the English translation, it could be okay (at least, that's how I interpreted it). You could always assign legendaries to different arcana and get people to choose from them (or even choose for them based on their personality). Stuff like Ho-oh/Cresselia (Sun/Moon) would be obvious, Arceus would be judgement and maybe an ultimate arcana for the group?

Or, if you wanted everyone to be wild cards, have Pokémon types associated with relevant arcana and people can 'catch' them after fighting them. You might have trouble with people wanting to catch the same one, I dunno. Please please please feel free to dismiss any of these ideas as I'm just babbling now...

Sure! What kinda themes are you integrating, and what age-range will the Persona users be? Is there going to be a theme for their main Personas and will there be a wild card?

I'm more that a little busy at the moments as I'm finishing my final year at uni. So please bear with me for the next two weeks or so. I a little under a month I will be done and should have a bit more time on my hands.
