In some cases, no you shouldn't. However, in other cases, there isn't any problem whatsoever. It depends on the updates.
At this point, I'd back up that save so you can keep the Shiny Slowpoke. However, since you should not be able to trade it off (unless you work out a connection between your computer and DS, in which case I would love one
), it's pointless to bother keeping.
