I was wondering if it's possible to have battle music like the official games where when you battle a trainer or pokemon, it has a small tune played as the screen flashes and the rest of the music is looped.

I was experimenting with this before. It is possible, though i haven't tried replicating my results in the latest build yet.

What i did in the normal XP, (without essentials) Is i cropped the music tune into two parts, namely the gym leader battle music.

The intro piece i put into the ME audio folder, and then the rest of the music into the BGM folder.

When a battle would come out, i told XP to play the ME effect for the battle, then i changed the battle BGM for the trainer fight as well (if nessesary) I worked very well in the standard build, but i haven't had a chance to replicate it in the current build of essentials.

Trying to replicate the results for wild pokemon has been less than successful. still trying to figure that out.

I tried something similar in essentials a long time ago but when it played the intro to the song, once the screen transitioned into the battle, the battle music would suddenly take over.

yeah, i haven't worked out how to get past that. i resorted to using music from colosseum and xd, mostly because they don't have intro pieces.

I suggest you to put the tune at music starts and make the music, when ends, to doesn't loops to start. Maybe in second 10.

^That would work for MIDIs, assuming people know how to use/edit them. You have to consider some people may be using .mp3s or equivalent. Hence, a solution that would effectively concatenate two music files into a looping piece with an intro played only once.
