Oops! Skipped a step! The 'gray boxes' need to be recolored to one simple color that isn't the same as any of the tiles. This is the Transparent color. All of the shadows MUST be the EXACT same color for them to cast shadows. Those are Semi-Transparent.

Also, where's the tileset base? I don't know how big to make the squares...o_O
