So you want to catch 'em all, huh?
In the first generation, there were only 151 Pokemon, spread across two games. It was pretty easy to complete the Pokedex with the help of a friend or a second system and the opposite game; however, with each new set of Pokemon games came around 100 new Pokemon, and completing the Pokedex became a lot harder. Eventually, the regular Pokedex transformed into two: a Regional and National Dex. No longer could all the Pokemon be catchable within two games. At this point, it may be pretty difficult to find out how you can catch them all without buying every game. The aim of this guide is to share which Pokemon are available in which game, and help you decide what you need in order to catch them all. As of right now, there are no Pokemon locations for the sake of making this guide a reasonable length; however, this might be updated in the future.
There are several ways to obtain Pokemon: through catching them in the wild, breeding them, receiving them as gifts in-game, or obtaining them from real-life or Wi-Fi events that are created by Gamefreak. Many Pokemon are available in every game; however, there are a couple that can only be obtained in select games and special events. Generally, there are also three types of Pokemon: starters (Pokemon that are received at the start of every game and usually cannot be obtained elsewhere), legendaries (there are only one of these in each game and usually only a couple obtainable per game), and regular Pokemon.
There are many Pokemon that can be caught in one version of a Pokemon game, but not another; for example, there are some Pokemon exclusive to X and some to Y. Not every Pokemon fan wishes to buy two versions of essentially the same game, so unless you are personally willing to buy the other version, you essentially have to rely on a friend or someone who has the game to trade you the version exclusives.
Games You Definitely Need: Pokemon X, Pokemon Y, Pokemon Omega Ruby, and Pokemon Alpha Sapphire. Having access to any other games will definitely help, but these are the basics! For the sake of this guide not being freakishly long, I am going to address only the 3DS Pokemon games. I am also not going to include Friend Safaris as a location for XY and Mega Evolutions.

: You are given the choice of either Chespin, Fennekin, or Froakie at the start of your journey. You can only pick one!
: Once you defeat Team Flare in Glittering Cave, you will be given the choice of either the Jaw or Sail Fossil. The Jaw fossil can be revived into Tyrunt and the Sail Fossil can be revived into Amaura.
After defeating the Elite Four, you can find Zygarde in the depths of Terminus Cave.

In-Game ORAS Events:
: After you defeat the Elite Four for the first time, return to Route 101 and receive either Chikorita, Cyndaquil, or Totodile from Professor Birch.
: After you defeat the Elite Four, head back to Lavaridge Town and receive the second egg from the old lady, which will hatch into Togepi.
: When you arrive in Lavaridge Town, talk to the old lady near the hot springs and receive an egg, which will hatch into Wynaut.
: At the beginning of the game, Professor Birch will let you choose either Treecko, Torchic, or Mudkip.
: In the desert on Route 111, there are two fossils. You can only pick one - the Root Fossil can be revived into Lileep, the Claw Fossil can be revived into Anorith.
: After you chase Team Magma or Aqua out of the Weather Institute, you will be given a Castform.
: After you have completed the Delta Episode, return to Steven Stone's house in Mossdeep City and pick up the Pokeball to receive Beldum.
: To unlock Regirock's location, catch a Relicanth and Wailord and have two Pokemon in your party that know Dig and Dive. On Route 134, weave through the currents of water and use Dive. Follow the path up to the Braille inscription and resurface; read the next inscription and use Dig. Put Relicanth in the front of your party and Wailord in the back, then read the inscription. Then head to the bottom of the desert at Route 111, and read the message on the wall. Go right twice, then down twice, and use Strength. A door should appear and Regirock is now accessible.
: After completing the first part of the quest at Route 134, surf to the small cave on Route 105 and read the inscription, wait two minutes, and battle Regice.
: After completing the first part of the quest at Route 134, Registeel can be found in a cave on Route 120. Use Fly in the middle of the room to reveal Registeel.
: After you defeat the Elite Four for the first time, play the Delta Episode and catch Rayquaza.
: Deoxys is obtainable at the end of the Delta Episode; if it is KOed instead of captured, it will respawn at Sky Pillar after defeating the Elite Four again.
: Defeat the Elite Four for a second time and Professor Birch will give you the choice of either Turtwig, Chimchar, or Piplup.
: After you defeat the Elite Four for the first time and receive the National Pokedex, head to the Sea Mauville and explore all the rooms until you have access to Room 4. Check the top left bookcase, open your bag, and Spiritomb will attack you.
: Catch Regirock, Regice, and Registeel then head to Pacifidlog Town and talk to a girl in the northeastern house. Take the three Regis to the place where Regice was found on Route 134 to find Regigigas. Regice must have a nickname and hold either a Castelia Cone, Snowball, or Never-Melt Ice.
: After you complete the Delta Episode, Professor Birch will give you the choice of either Snivy, Tepig, or Oshawott.
Mirage Spots
A new concept introduced in ORAS. After you defeat the fifth Gym Leader, random islands will appear on the outskirts of Hoenn once a day, marked by a red X in the over world. There are three types of Mirage Spots: Mirage Island, Mirage Forest, Mirage Cave, Mirage Mountain, and Crescent Isle. Each of these locations houses some Pokemon not found anywhere else in Hoenn, along with items and TMs. Additionally, if you Streetpass someone with ORAS, you will also gain access to their Mirage Spot for the day. Here are the Pokemon found in the Mirage Spots in both games that are not found on X or Y:

: Use Rock Smash on rocks to find the Old Amber, which can be taken to Devon and revived into Aerodactyl.

: If you have Lugia or Ho-Oh on your team, travel east of Rustboro and you will find a portal. Between the times xx:00 and xx:20, Raikou will be in the portal. For Suicune, the time has to be between 20 and 40 minutes past the hour and for Entei, the time needs to be between 40 and xx:00 minutes.
: Inside a cave near Sootopolis City, you will find a portal. Between 20:00 and 21:00, Uxie will be found within; between 21: and 3:59 Azelf can be found, and Mesprit can be found between 4:00 and 19:59.
: After you have fought either Primal Groudon or Primal Kyogre, go to the bottom of the Scorched Slab, a cave in Route 120, to find a portal and Heatran.
: Have both Dialga and Palkia in your team and soar near Dewford to discover a tear in the space-time continuum and Giratina.
: Soar near Pacifidlog Town with three Pokemon on your team with max Effort Values to discover an island called Pathless Plain. Cobalion can be found there Sundays, Wednesdays, and Fridays; Terrakion can be captured on Tuesdays and Saturdays; and Virizon can be caught on Mondays and Thursdays.
: Have both Tornadus and Thundurus on your team and soar near Fortree City to discover Landorus within a cloud.
: Have both Reshiram and Zekrom on your team and soar behind Mt. Chimney to find a place called the Gnarled Den, where Kyurem lurks. Use the Dowsing Machine to find the DNA Splicers, and item that you can use to fuse Kyurem and Reshiram into White Kyurem, and fuse Zekrom and Kyurem together and create Black Kyurem.
Pokemon that can only be found or bred in Alpha Sapphire:
: Take the Scanner found on the Sea Mauville to Captain Stern in Slateport City, who will give you the Tidal Bell in return. Return to where you found the Scanner to discover a portal where Lugia lurks.
: After you defeat the fifth Gym Leader, you will receive Latias. Note: you can find Latios on Southern Island if you Streetpass someone who has the Eon Ticket.
: Soar with Uxie, Mesprit, and Azelf in your party near Dewford Town and you will discover a tear in the space-time continuum; enter to find Dialga.
: Soar with Castform in your party over Fortree City and enter a cloud to find Thundurus.
: Soar with a level 100 Pokemon on your team near Mauville City and land near an area with a red marker over it. Enter the cave to find a portal where Zekrom is.
Pokemon that can only be found or bred in Omega Ruby:
: Take the Scanner found on the Sea Mauville to Captain Stern in Slateport City, who will give you the Clear Bell in return. Return to the deck of the ship to discover a portal where Ho-Oh lurks.
: After you defeat the fifth Gym Leader, you will receive Latios. Note: you can find Latias on Southern Island if you Streetpass someone who has the Eon Ticket.

Mirage Spots

There are some Legendary Pokemon that cannot be found in any game and must be obtained over a Wi-Fi event or in real life. Unfortunately, most of these events are only over a specific amount of time so if you miss the dates, you will have to trade with someone to get the Pokemon. Only events that happened after 2010 will be listed. Please note that in order for the game to recognize your National Pokedex as completed, you do NOT have to register any of these Pokemon!
: Mew could be downloaded over Wi-Fi in 2010, and it was also distributed via serial code in North America, Europe, and Australia in 2016.
: From December 2013 to September 30 2014, anyone who had purchased Pokemon Bank could download Celebi. It was also distributed over Wi-Fi in March 2016.
: Jirachi was downloadable over Wi-Fi to English, French, German, Italian, and Spanish players with Pokemon Diamond, Pearl, or Platinum in 2010, and to players with XY or ORAS in April 2016.
: Players who had copies of Pokemon Ranger: Guardian Signs could download a special mission that would reward them with a Manaphy Egg they could transfer over to any Generation IV game. This Manaphy can be bred to receive Phione. Manaphy was also able to be downloaded over Wi-Fi in June 2016.
: Darkrai could be downloaded over Wi-Fi in 2011, 2012, and 2013. It was also distributed as a serial code in the UK in 2015.
: Shaymin could be obtained in South Korea in 2010 on May 1 and 2; in Japan, players could get a Darkrai from December 2011 to January 5 2012 and again from December 1 2014 to April 30 2015. It was also available over Wi-Fi in July 2016.
: Arceus was downloadable from Global Link to English, French, German, Italian, and Spanish players from February 1 to May 1, 2012, and it was also available over Wi-Fi in August 2016.
: Victini could be downloaded from April 10 to April 30, 2012, as well as during the month of September 2016.
: Keldeo could be downloaded over Wi-Fi from January 25 to February 12, 2013, for French, English, German, Italian, and Spanish players, as well as during the month of October 2016.
: In 2013, players in Europe, the Americas, and Australia could obtain Meloetta. It was also available over Wi-Fi in December 2016.
: Genesect was distributed over Wi-Fi in 2012, and also through serial codes in North America and Europe.
: Diancie was distributed over Wi-Fi in July 2015.
