Reusable TMs are already a thing in Gaia, so if that isn't the case in the version you're using, you might be on an outdated version. Make sure you download from the PokéCommunity thread here: http://www.pokecommunity.com/showthread.php?t=326118 and select the latest beta, currently v2.5.
The issue with the Battle Marsh has been reported a few times but I've never been able to reproduce it, unfortunately. I suspect I may have fixed it already for the upcoming v3 release, but at the moment I can't confirm it will be gone as I have no way of testing it.
