If you give them a Pokemon that can Mega Evolve and it is holding the correct stone, they will automatically do so. Just use a trainer editor to make their Pokemon hold the correct stone.

It's probably something you did, since the latest version works perfectly. Try following the tutorials again. Also the first Gary battle won't work properly. Make sure you have both the keystone and mega stone.
