Usually before I get my starter Pokemon, I pic a theme of which I'll name all my Pokemon. For example, when I started Platinum, I chose Dragon Ball Z as my theme, so my main team is named after DBZ stuff.

I don't nickname legendaries that are one-of-a-kind ('cause it IS their name), but I give people names to pokemon with genders. Genderless ones are the only time I get creative with the names-

My nicknames are random. Sometimes they're based on some characteristic of the Pokemon, sometimes I give them a name of someone I know of whom the particular Pokemon reminds me.

The team I am currently working on:
Machoke - Oscar (after Oscar de la Hoya)
Marshtomp - Zydrate (the name of the drug from Repo! The Genetic Opera)
Swellow - Alses (a minor character from Tytania)
Kadabra - Xiozan (a pseudonym of a good friend)
Mightyena - (the name of previously mentioned friend's dog, who largely resembles a Poochyena)
Minun - Sinatra (part of one of my pseudonyms is Sinatra. Plus, I love Ol' Blue Eyes)

I give nicknames usually based on the pokemon's name,
like I'd name a female Aggron "Ronnie", & a male Pinsir named "Sir Pin".
Sometimes I name them after the charaters they remind me of, like
I named my male Buizel "Tails", because the said fox is also orange & bi-tailed, & I name my female Vaporeon after Krystal from Star Fox.
Here's the name of my Pokemon in my Platinum team:
Gawain (Scizor)
I named him "Gawain", after a Knight of the Round table,
whom was played by Knuckles on "Sonic & the Black Knight",
whom I REALLY named him for, since Knuckles as Gawain is red
& has twin swords.
Wario (Electivire)
I named him Wario because they both are yellow, have a round body,
large, muscular arms & short legs. (Heck, Electivire being a electric type
macthes Wario's mustache...)
Zero (Porygon-Z)
I named it Zero, not after the MegaMan X charater,
but rather the number, as it starts with a "Z" & I feel
a number-based name is perfect for a cyberspace pokemon...
Juan (Vaporeon)
I named him Juan, after the 8th Gym leader on Pokemon Emerald
who uses water pokemon.
Donna (Ryyperior)
I named her Donna, because Rhydon ends with "Don",
& I recall Donna being a actual female name.
Giratina
I don't nickname my legendaries, as they are supposed to be
1-of-a-kind. I may start naming my legendaries too...
If so, I'll name my Giratina "Tina".

I nickname all my pokemon, except for legendarys~ (It doesn't feel right nicknaming them. XP)

They're all nicknamed after characters from movies/tv shows/mangas/anime, real life people (I named my drapion after myself. 8D), food, random words, or when I can't think of anything I just use the random name generator until I get a name I like.

Nicknaming Pokemon is awesome! I'll probably post a more thorough list at a later time, though. Quickly, here are some starter Pokemon's nicknames (I use ALL CAPS in the games):

Blaziken: Blazer > TrailBlazr
(originally nicknamed Blazer in Sapphire; TrailBlaz(e)r signifies the renewal of my Pokemon journey in Emerald, since Torchic :t255: was my first-ever starter. Also indicates my Blaziken's newly increased strength, which will hopefully be evident if I can get a shiny Blaziken!) :t257:

I nicknamed mine after the seven dragons of Deltora. It's from this book called Deltora Quest. I read it when i was younger and thought they were cool. lol

For the last game I had, my main party:

Infernape - Cheeky (because he's a cheeky monkey)
Golduck - Dafty (because Psyduck's daft!)
Luxray - Ben (because he's a mouse)
Graveler - Stoner (later replaced by Aggron with no nickname)
Dialga - Tardis (because he controls time like the Doctor's time machine!)

I also had the Abra, Kaaza, that I traded in-game for I think, that evolved into Kadabra.

Usually I don't like nicknaming pokemon. Don't know why, it just bugs me. I always nickname my starters though, since they're a little more personal to me. =P So...
In Fire Red, my Blastoise is named Yin.
In Sapphire, my Blaziken is named Fire Blaze (I was young and stupid xD)
And in Pearl, my Infernape is named Monkey (it sounds stupid, but anyone who's read "Journey to the West" knows that it's actually EPIC.)

And one of my sisters has made it her goal to name every pokemon in her Pearl game after some food or drink. And so far, she's succeeded. xD

Sandslash: LORD SALSA ( My favorite one. <3 )
Oddish: Taco Salad

etc etc etc. :3 I sometimes also name them after Anime characters and such. All depends on which game, and my mood when I catch it.

I gave my Pokemon nicknames, e.g. my Umbreon Moonlight and my Gyarados Leviator, but sometime you don't know what nicknames you should give the Pokemon, and in my opinion, either every Pokemon in team should have a nickname or none. Anyway, my favourite nickname was Serenety for Togekiss because it's a wonderful name and remembers to his ability Serene Grace.

XD]) I named my Empoleon Arc, Espeon Sunny, Tangrowth Medusa (I'm so mean XD), Magnezone Lightning and my Houndoom Roxy. :D This is just my main team on Platinum, btw. Oh, and I forgot my Garchomps name. XD

Ever since RSE, I've picked a certain theme to base my Pokemon nicknames off of. For Platinum, my theme was Dragon Ball Z and to give an example, I named my Chimchar Saiyan.
