Any difference in the final result between legendaries?

First a little background. I have just recently bought factory sealed (Why FS? Because I like new stuff, pristine boxes and manuals etc., for the love of the game!) copies of Pokemon Ruby and Pokemon Emerald on eBay to plug some gaps in my collection. Given the fact that I have two Sapphire games (One I got as part of a larger collection of GBA stuff with no box or manual) I have no need to open Ruby, so I plan to leave that sealed for the heck of it. But given that Emerald has a bunch of stuff that R/S does not, I do plan to open it up and play it.

And here's where my question comes in, in Emerald you can catch both Groudon and Kyogre, but compared to doing so in Ruby and Sapphire, the ones in Emerald are at lv. 70, while the ones in R&S are at lv. 45. Is there any advantage to one or the other from the perspective of what the final result is, by which I mean say we caught a Sapphire Kygore and an Emerald Kygore (Using a Master ball), EVed them in exactly the same way, gave them the same moves etc. and trained them to lv. 100, would there be any significant differences (Leaving IVs aside, as those would obviously differ) ?

The reason I ask, is because if there was advantage to a Ruby Groudon, then it would make sense for me to play Ruby as well, and not just leave it on the shelf as a collector's item. However if there isn't any differences between said examples, then I can leave my new Pokemon Ruby game factory sealed.

Edit: DOH! I just realized this is the wrong forum (Diamond, Pearl, and Platinum (DS)) in which to post this question (Related to Ruby, Sapphire and Emerald), my deepest apologies! Mouseclick habits die hard!

There is no advantage between the pokemon in the games. All pokemon are the same, depending on if you treat them equally, as well as natures, and stuff like that. So no, there is little difference between a Ruby and Emerald Groudon, other than OT and ID no.

Just to make sure we understand each other, when I said "Sapphire Kyogre" I meant a Kyogre caught at lv. 45 (Because that's what's available in Sapphire) and by "Emerald Kyogre" I meant a Kygore caught at lv. 70 (Likewise, that's what you get in Emerald), I was mostly referring to the difference in levels, and whether there would be any advantages/disadvantages to the one at lv. 70, for example (And this is just for example's sake) maybe you wouldn't be able to use vitamins because of the high level or something like that. I was not referring to merely the Pokemon's game of origin.

Wouldn't think there would be any advantage. All values are determined by the same game engine no matter which of the two versions you're playing, and if you wanted earlier moves you could just go to the move tutor.

I know, and that is the only difference. The game of origin. They are both identical, like stated. There is no advantage or disadvantage, as they are the same. Literally.

Well, i suppose there is the fact that you need Heart Scales to get earlier moves for the Emerald one, but they're basically the same.
