You can find a tutorial here.
Just a note: before using TileHelperAdvance, you have to decrease the number of colors to 16. In order to do it you can use programs such as Irfanview (there's a specific option called "decrease color depth").

The steps are these:
1) Save your tiles as .png, open it with irfanview, decrease the color depth to 16 colors and save it.
2) Go to palette, modify palette and swap the first color with the one you want to use as transparent color. To swap them simply write down the RGB value of the colors and change them. Save the new file with a different name.
3) Open the first and the second file, copy the first one and paste it in the second one, then save.
4) Use TileHelperAdvance, load the image, convert it, then save both the new image as .png and the palette as Advance Map 1.92-palette (or 1.95 depending on the version of Advance Map you're using).
5) On Advance Map, decide which old palette you want to replace and load the new one onto it.
6) In your new palette save tileset 0 (if you want to modify the first part of tileset) or tileset 1 (if you want to modify the second part of tileset).
7) Open the tileset with Paint for example and copy/paste the tile you saved with TileHelperAdvance.
8) Save and load the new tileset, then just create new blocks.

Palettes from 0 to 5 are related to the first tileset. Palettes from 6 to 11 are related to the second tileset.
Palette 12 doesn't work so don't use them.
