A while ago I wrote a fanfiction that involved Mr. Fuji's experiments with cloning Mew. I decided that Fuji held a lot of promise as a character, so I started writing a fanfiction that stars him. Unfortunately, I think I'm stuck. Here's the premise (it's game-verse):
So, I'm currently at the end of the second chapter, where the Dusknoir confronts Fuji, steals his soul, and take him off to the spirit world to be tortured for his failure to stop the project. What I need is for Fuji to relive some a part of his life when he should have taken action, but didn't. This is the one part of the story I can't figure out. The obvious choice is what he did to Mew and Mewtwo, but I need something to be slightly off so that Fuji realizes it's an illusion and wakes up by using the flute. What kind of scene do you recommend, and what should clue him in to the fact that it's an illusion and not real? I was thinking of something to do with Blaine since he's Fuji's only named friend in the games, but I don't know what should happen exactly.

Years ago, before the Pokemon Tower was turned into the Kanto Radio Tower, Mr. Fuji knew that moving the graves out of the building and underground was wrong (moving graves away from an auspicious location disturbs the spirits). However, the other citizens of Lavender Town loved the idea, so Fuji became too timid to speak up against the project.
Unfortunately, after Reina goes off on her own pokemon journey and Fuji is alone, a Dusknoir appears in Lavender Town, angry that the Radio Tower is messing up the signals it's supposed to receive from the other world. It starts stealing the souls of the Radio Tower's staff as revenge.
Now, it's up to Fuji to take responsibility for his actions and to find a way to solve this problem. He's trapped inside the Radio Tower by Ghost-types, and the only he has with him is a Blue Flute that was given to him by Blaine.
