Pokemon Special makes so much more sense than the anime. Pokeballs don't auto-disappear when you have over 6, and things like that. The 'Dex Holders actually do things and have non-repetitive adventures, unlike Ash&Co. Pokemon Special also gives more depth to supporting characters like the gym leaders and others. Not to mention that the manga has Ruby

...Obviously, I favor the Pokemon Special manga.

I prefer the first two generations of the anime, haven't watched much past there, but the manga is excellent as well, I suggest you keep watching.

In my opinion (and I think most people would agree), the most popular Pokémon based manga out there is Pokémon Special adventures so, for the sake of discussion, lets base the term 'manga' on that. If you do have another Pokémon related manga which you think is better than Pokémon Special then feel free to use that as a base for your argument.
Well, that's why I specified in my post that if we're talking EToP, then the manga is better, but if we're talking Special, as is more likely, then the anime is better. I found Special painfully bad, but obviously I'm in the minority on that.

I personally prefer the manga. It's slightly more mature, the characters are more varied and developed, and the plot actually builds throughout the arcs. Whereas the anime feels childish and repetitive. The same generic plots are constantly recycled over and over again in the anime. If I were seven years old I probably wouldn't mind, but...

The two are sort of hard to compare. They're aimed at different age groups, the anime being intended for younger audiences and the manga being intended for slightly older readers. It's easier to watch an episode of the anime than it is to read a chapter of the manga. They have different interpretations of canon and work with completely different plots/characters. I would recommend watching/reading a bit of both and deciding from there which you prefer. Of course, there's no reason you can't enjoy the anime and the manga.
