Pokémon like Magnemite are probably born from magnetic fields and various parts of steel in some weird science fiction way, as opposed to breeding. Other Pokémon like Jynx could be asexual? As in, they don't need a mate to lay an egg. There are some species of snakes that are asexual on Earth so why wouldn't it be possible in the Pokémon world.

Whenever Ditto transforms, it transforms into a hermaphrodite so it can breed with gender specific Pokemon like Hitmonchan. I'm pretty sure Pokemon like Magnemite are probably artificial.

In real life, there are no such things as a male Whiptail lizard.
However, the whiptail lizard isn't extinct. Instead, they reproduce another way of which I forgot...

Maybe single-gendered pokemon reproduce the way as the Whiptail lizard.

They egg probably forms inside of Ditto and when Ditto is ready to lay, it lays it. That is the most likely option I think ingame that is.

In the anime, other than breeding with ditto in the Daycare I think they lay in different ways. Starmie/Staryu probably lay the egg through their mouth (on their backs). Though in the wild starfish dont breed, when they loose a leg it forms another starfish eventually. For plants, they would just grow the egg through a seed I would think, like Doredia, an only female pokemon. But what I think would be the most likely way to breed in Anime for gender specific pokemon is that they breed with other species. Like Tauros and Miltank, and Maybe Jynx with other humanshape pokemon. They would breed with pokemon in the same egg group as each other.
