Drakengard, Drakengard 2, and Nier. They got a lot of love in Japan but the West never really liked it because it wasn't as expansive as Mass Effect or polished gameplay-wise like Devil May Cry.
Lufia 2 on the SNES gets a special mention because it's a really lovely game, but the only underrated game that people talk about on the SNES is Earthbound.

Oh boy, I forgot to mention one of my favorite games of all time. Digimon World 2.

I've still never beaten it. My team at the latest point in the game I got to was Pied/Pierrotmon, Skullmammothmon, and Metalseadramon. Two of the Dark Masters. Oh yeah.

*Gets promptly booted off the Pokémon forum.*

Dark Cloud is criminally underrated. It's an amazing RPG game. :(
I didn't really get far enough in the first, but the second was out of this world.

And @ digimon world 2
I dunno about the second one, but 3 was pretty awesome IMHO. It just lacked a variety of digimon.

Oh my god I completely forgot about that. I beat the game with good old Machinedramon, VenomMyotismon, and another digimon that loves escaping my mind.

It may be the nostalgia talking, but it's my favorite game in the series.
