Why are you investing in Rhyperior's Special Attack when it's downright terrible? The EV spread should be 212 HP/44 Atk/252 Def. This avoids the OHKO from Life Orb Bisharp's Iron Head while still packing some good power. Also, replace Ice Punch or Toxic with Stealth Rock; it's one of the most important moves to have on a team.

The only physical move worth considering on Heatran is Stone Edge, which hits Charizard Y, specially defensive Talonflame and the occasional Volcarona harder than Ancient Power would. Earth Power works off of Heatran's better Special Attack, so it should always be used over Earthquake if you need Ground coverage. Also, Fire Blast overshadows Heat Wave in singles. Better Heatran sets here:
-Lave Plume
-Toxic
-Taunt/Roar
-Stealth Rock/Protect/Earth Power
Nature: Calm
EVs: 248 HP/192 SDef/68 Spe
Item: Leftovers

or
-Fire Blast/Lava Plume
-Stealth Rock
-Taunt
-Toxic
Nature: Timid
EVs: 4 Def/252 SAtk/252 Spe or 248 HP/8 SAtk/252 Spe
Item: Air Balloon/Leftovers

or
-Overheat/Fire Blast
-Flash Cannon
-Earth Power/Hidden Power (Ice)
-Stone Edge/Ancient Power
Nature: Timid
EVs: 28 HP/4 Def/252 SAtk/228 Spe
Item: Choice Scarf

or
-Magma Storm
-Earth Power
-Taunt
-Toxic
Nature: Timid
EVs: 252 SAtk/4 SDef/252 Spe
Item: Leftovers/Air Balloon

Waterfall is a terrible physical option on Greninja; the only physical moves it should run are Gunk Shot and Low Kick. These moves are what make Greninja so good right now, as it lets it get past Fairy and Steel Pokemon (latter more easily), respectively:
-Hydro Pump/Low Kick
-Ice Beam
-Gunk Shot
-Dark Pulse/Hidden Power (Fire)/Grass Knot
Nature: Naive
EVs: 40 Atk/216 SAtk/252 Spe
Item: Life Orb
Ability: Protean

Edit: Bisharp also works well with Mega Gallade because it gets rid of Fairy Pokemon; it also can easily switch into Gallade's Flying and Ghost weaknesses:
-Sucker Punch
-Iron Head
-Knock Off
-Pursuit/Swords Dance
Nature: Adamant/Jolly
EVs: 4 HP/252 Atk/252 Spe
Item: Life Orb/Dread Plate/Black Glasses/Lum Berry
Ability: Defiant

or
-Sucker Punch
-Iron Head
-Knock Off
-Pursuit
Nature: Adamant
EVs: 196 HP/252 Atk/60 Spe
Item: Assault Vest
Ability: Defiant
