I don't understand what the palettemap option is for? Every tutorial gives you a number/letter to cover the tilemap with but they never say why.

I'm changing the Team Magma logo that you see before a battle. Which number should I use? How would I know to use that number?

The palettemap defines which palette number that tile will use. So load the Team Magma logo in your emulator, go to the palette viewer, and find out which palette it uses. The palettes start from 0, and the "Sprite" box of palettes does not restart at 0, but continues on from the "Background" box. Basically just count downwards and you should find it. I think the Map Viewer would tell you too if you were to click on one of the tiles of the Team Magma logo.
