This isn't too big of a problem, but I really want to know why this happens.

Every so often, when placing overworlds, I'd go to test them and see if they move the way I want. However, upon opening something in the Start Menu (bag, trainer card, etc) and exiting, I sometimes find myself in control of one of the other overworlds on screen that isn't the player, with my player overworld left frozen where they stood. Not only that, but the palette is all wonky. The overworld changes to the opposite gender player along with its respective palette upon opening and closing a Start Menu item again.

I can't seem to figure out why it happens randomly. Anyone wanna shed some insight?

Is this in Emerald? I recall this happening when I used the "Look Down" movement on NPCs. Use "No Movement" instead.

It's actually Fire Red. But nonetheless, the problem really did stem from the "Look Down" overworlds. Changing them to "No Movement" fixed everything. Thanks a bunch dude!

I'll continue to use "No Movement" over "Look Down" in the future, though I can't help but wonder why that happens when using the "Look Down" movement. xD

The movement is problematic in both games, usually in Fire Red it just resets the game, same with one of the Hidden movements. Spherical Ice posted a fix for it in the Resource & Development thread, but you could just avoid using Look Down and use No Movement instead.
