Don't use White Herb if it's only for Psycho Boost, it would be better on a set that had both Psycho Boost AND Superpower. Anyways, since you want a special attacker, use the Sub + Petaya Berry set and put it over...Psycho Boost. Yes, I never found Psychic moves to be very effective in the uber metagame since nothing is weak to it and 90% of all the standards resist it.

Interesting set up. It could work, although I think going for 404 HP is a bit redudant since Blissey is not going to stay in and try to Seismic Toss a Groudon. Still it makes for a more defensive Groudon.

lol, why do you have Protect on there twice? Anyways, CB Shedinja works best because most likely your opponent will bring out a Sheddy counter, forcing you to switch immediately. Since this makes Sheddy a hit-and-run Pokemon, CB is perfect on it. It's a bit more risky, but it pays off in the long run.
Shadow Ball and Silver Wind (or HP Bug) are going to be the only attacks you really need. The rest are just filler.

Lol, no, I don't care if you do have a lack of moves. There's always something better than Hyper Beam. First of all, this Jumpluff set isn't even entirely correct. It's meant to be a staller, not a sweeper with that pathetic 55 base Attack. Leech Seed + Substitute + Sleep Powder + Encore/Synthesis is the way to go.
Give it Jolly and max speed because you want Jumpluff to outspeed as many things as possible. Put the rest in HP and the defenses.

Agility
item: lefties
EVs: 207 HP, 107 attack and 196 attack.

Pursuit over HP Fire. It kills Shedinja, but it also handles Deoxys-F as well. And if you're afraid of Skarm (which you really shouldn't be), then put in Thunderpunch since it's stronger than HP-Fire. But you shouldn't be using Psychic in the uber metagame since just about everything is resistant to it. Try Agility, because a fast Metagross is a scary sight.
Nature should be Adamant, because even with the Sp. Attack drop, it can still OKO Deoxys-F on the switch. Give it enough Speed EVS for 198 to beat the likes of Mewtwo after 1 Agility. Give it plenty of Attack (maybe max it out) and put the rest into HP or special defense.
