Jolly isn't really the best nature for a blissey. If you really plan on using Blissey to a competitive extent, you might consider breeding for another with Bold Nature, as well as Aromatherapy. Blissey needs to do consistent damage, so Seismic Toss is standard. Thunder Wave gives good paralysis support to the team, but Ice Beam can hit the Ground types that Thunder Wave can't touch.
Jolteon (Timid)
Thunder/Thunderbolt
Thunder wave
Bite / Baton Pass
Substitute
(I preaty much want everything but thunder Changed)
Electric types without elemental punches pretty much get screwed unless you get a good hidden power. That's probably the best you'll get out of Jolteon right now.
Golduck (Rash)
Calm Mind
Surf
Hypnosis
Ice Beam
Feel free to use Cross Chop, though I forget if that's a bred move.
Gengar (Hardy)
Hypnosis
Ice Punch
Thunderbolt
Destiny Bond
If you don't have a friend with Emerald to get Ice Punch, I suppose Giga Drain or Psychic will do
Wobbuffet (Brave) (Should I change because I have Blissy?)
Counter
Mirror Coat
Encore
Destiny Bond
(For 6th I just use Mewtwo)
Safeguard never works for Wobbuffet. Use Encore. You really don't have any kind of set up for this, nor a lot of muscle on the team, so I'd replace this with a physical sweeper
Mewtwo (Careful)
Ice Beam / Thunderbolt / Flamethrower
Recover
Calm Mind
Psychic
Standard special sweeper. There are many things that MEwtwo can do, but this just keeps it simple. The nature hinders what this set can do, but once again, lets just keep it simple.
Any thoughts? Thanks

Aside from Jolteon and Golduck having the only good natures, your team is a bit frail to a physical onslaght, and has no outlet for dealing physical damage either. Consider using Rock or Steel types like Steelix and Tyranitar.
