Thunder works better on DDNite, as it hits Bulky Waters hard enough to make a significance, unlike Thunderbolt, which, under Adamant Nature, will barely get into the low 30 percentages as far as damage.

...Except nobody's going to be crazy enough to keep Nite against a Bulky Water anyway. As far as trying to gamble a switch-in, the most common thing they'll send out would be Swampert, or for that matter, anything of Ground-Typing that will easily resist everything Dragonite has.
Thunder/Thunderbolt on DDNite is on there for just about the same purpose as Fire Blast on Salamence, which is to damage Skarm while getting Roared out. Because apparently, Bulky Waters carry Ice Beam, an attack that does severe, if not OHKOs, Dragonite. And Dragonite should not have to take a gamble, especially when using moves with 70% Acc., that aren't powered up in the first place.
