The reason I say "not too many special effects" is because it clashes...
Think of it this way...
If you had Pokmon Red/Blue characters (old graphics) walking around in Pokmon Ruby and Sapphire, it would really clash, right?
Well this's basically the same thing, only it's mixing 2D sprites with 3D textures.
Anyway, here's a sample Pokdex designed by a friend of mine (Curt) and sprited by me.
It will be used in "Evolution of Time".
Just thought I'd show you all what a custom Pokdex should normally look like. ^_^

Here's some info about that particular Pokdex (in case you care to know):
This Pokdex is symbolic of every Pokmon version released in North America to date.
The panels are
obviously RED and
BLUE.
The japanese symbols (katakana to be precise) on the tops of the panels mean "Ho" and "Ru" representing Ho-Oh and Lugia. (Ho for Ho-Oh and Ru for Lugia [in japanese, "L" is replaced with "R"])
That symbolizes
GOLD and
SILVER.
The fire symbolizes
RUBY (Groudon) and the water symbolizes
SAPPHIRE (Kyogre).
The fire and water also represent FIRE RED and WATER BLUE (not official, but likely the American version of Leaf Green)
As for the rest of the versions...

CRYSTAL,
LEAF GREEN)
(I patiently await EMERALD, as I'm 70% sure it will exist in the near future)
There is more than enough of those colors on the buttons and screens.
