Too many novice trainers disregard natures and the value of them. You should know by now with your Jolly Mewtwo. I will include what the nature of the Poke

You really feel the need to use a Lv95 Uber Poke against the pathetically weak AI? While the moveset leaves a lot to be desired (which is probably why you are actually using other Pokes on your team), that certainly takes out any strategy whatsoever and becomes a HUGE crutch. I would highly suggest only using Rayquaza as an HM whore (you already have Fly) and not battle with it, unless it is an uber battle with a friend. If you insist on using this crutch, it is best used as a physical attacker. Outrage is a horrible Dragon move. First you are locked into it and then you have to waste a turn with the Yellow Flute. Dragon Claw is MUCH better, but you shouldn't use that either. The above moveset is preferred. Aerial Ace is a STAB move that runs off its high base Atk (150) and the Choice Band adds 10% of pain. Extremespeed is a very strong Quick Attack, meaning it will almost always attack first. Earthquake and Rock Slide are no-brainers.
Like I said, I wouldn't use that thing though. Too cheap.
Blaziken (Lv 90) @ Leftovers

You really need to kick that bad habit. Strength is a bad move to use, especially on a non-Normal Poke. Blaziken gets no advantage in using it and it prevents it from using a more effective move, like Rock Slide, to cover its huge Flying weakness. Put that Strength on Rayquaza. Blaze Kick is another useless move. Why use a 90% accurate 85 AP move when you can use an 85% accurate 120 AP move? Even Flamethrower (100% accurate 95 AP move) is a better option than that. Also avoid using two moves of the same type. Instead of the weaker Double Kick, use Swords Dance. It will increase its Atk by 2 stages, allowing Sky Uppercut and Rock Slide to cause even more damage. Sadly, like Sceptile, Blaziken cannot get its best moveset until well after the Weak Five. One of too many reasons why Swampert is the King of starters.
Salamence (Lv 64) @ Choice Band

Totally useless on a team with Rayquaza. Just another reason to drop Rayquaza and put Salamence in its place. While it is still a strong Poke in its own right, it isn't ridiculously powerful and much better balanced than its uber counterpart. Like Rayquaza, I would take advantage of its physical movepool than special.
Flygon (Lv 73) @ Leftovers / Choice Band

Another useless Poke with not only Rayquaza but Salamence (not to mention Latios below) too. Also, a Flygon without a STAB Earthquake is a VERY VERY VERY sad Flygon. Like most Dragon-types, Flygon is a MUCH more effective physical attacker than special. The third slot is your preference. Substitute allows Flygon to sweep rather well, especially against the pathetic AI that will throw in a non-attacking move too often. Screech drops your opponent's Def by 2 stages, making it much easier to KO. Quick Attack is an Egg move, but it is still an attack first move. Very nice.
Latios (Lv 50) @ Soul Dew

Modest Nature (+SAtk, -Atk)
- Dragon Claw / Calm Mind
- Ice Beam
- Recover
- Thunderbolt
Another cheap Poke. Not as bad as Rayquaza, although that doesn't mean much. How it is allowed in Battle Frontier (and Celebi/Jirachi aren't), I will never know. More proof that the programmers for Game Freak are retards and have no concept about balance and strategy. Dragon Claw is the best Dragon move and gets STAB, but Calm Mind is better imo. Boosting Ice Beam and Thunderbolt allows it to kill most Pokes.
Milotic (Lv 31) @ Leftovers

Ahhhh. Excellent choice. The first thing I am going to say is that if its nature isn't Bold, I would breed it until it is, especially with it only in training. A Bold Milotic is going to be a much better option for you. Since it is already strong against special attacks, Bold + max Def EVs makes it absorb physical attacks as well. My favorite is the Rest/Sleep Talk/Surf/Toxic set, but the first option can be just as effective. Hypnosis puts its counters to sleep (unless you aren't lucky) and it can sweep with Ice Beam and a STAB Surf. Having a great HP recovery move doesn't hurt much either.

Your love for Dragon-types fails you. You can defeat Glacia because your Rayquaza is
**LEVEL 95** while Glacia's strongest Poke (Lv53 Walrein) is
42 levels weaker. Rayquaza could OHKO it by spitting on it.
That doesn't mean your team is good though, it just means you take advantage of the weak AI. If you played against someone else, they would bring out Swampert (or any Poke with Ice Beam) and proceed to destroy your entire team without any difficulty. Rayquaza, Salamence, and Flygon are OHKOs. Blaziken and Latios would be 2HKOs. Milotic wouldn't live through more than three STAB Earthquakes either. That is the difference between an in-game team and a competitive team. An in-game team is incredibly weak and centered around a common weakness, making it easy to defeat (just like your team). A competitive team will have a variety of different types that can counter each other, not to mention a few defensive Pokes that can take hits for your team.
As for your team, I would keep Blaziken, Milotic, and either Salamence or Flygon. I would then add another physical attacker, a Poke that resists Normal/Flying attacks, and another special attacker. With those changes, your team would be well-balanced and you could even survive playing against someone else.
