4th Gen Heatran

Yeah, so I'm trying to catch Heatran, and it just refuses to be caught by my timer or ultra balls.
Is it worth it to use my Master ball (I've already caught all the other available non-event legendaries), or should I just continue to try with the timer and ultra balls? I'd really like to save my Master ball if at all possible.

I never had much of a problem with Heatran. I used a 65ish garchomp with false swipe to get him down to 1hp, than had a raichu paralyze him. To up your chances even more than that, use dusk balls at night or put him to sleep instead of paralyzing.

Sleep Power/Hypnosis, low HP, and a couple of ultra balls should do the trick.

Just keep plugging away. Save your Master Ball for something else. Heatran doesn't flee, so it is isn't worth using the Master Ball on. Since it's in a cave, Dusk Balls will work best regardless of time of day.
