I have quite a few Easter Eggs I like.
*The Developer's Rooms in both Final Fantasy IV (SFC, GBA, & DS) and FFIV: The After Years (including the Lustful Lali-Ho Magazine)
*Being able to fight Culex, a Final Fantasy-esque boss, in Super Mario RPG, including FFIV's boss music as the battle music for Culex, and even the FF Victory FanFare and Prelude from FF.
*The Stained Glass windows depicting Ocarina of Time's sages in Wind Waker's art style in The Legend of Zelda: Wind Waker.
*Geno, from Super Mario RPG, appearing in a minigame in Mario & Luigi SuperStar saga.
*Aerith's Ghost, which can be seen in her church anytime after her death, in Final Fantasy VII. Its referenced in Final Fantasy VII: Advent Children as well.
*Seeing Emerald Weapon, a secret boss from Final Fantasy VII, encased in Ice/Crystal in the last explorable area of Crisis Core: Final Fantasy VII.
*The Truck, from the infamous rumor, appearing in Pokemon FireRed & LeafGreen and actually having something, a Lava Cookie, under it.
*Diamond Dust Snow in Pokemon Diamond, Pearl, & Platinum on Director Junichi Masuda's birthday, October 30th.
*The Secret Wallpapers of Pokemon Emerald, Diamond, Pearl, & Platinum.
*A picture of a cat owned by Masahiro Sakurai, creator of Kirby & Super Smash Bros, appearing on the Ice portion of Pokemon Stadium 2 stage inside the house in Super Smash Bros. Brawl.
*The Pikachu & Raichu surfing animations in all Pokemon Stadium-esque games.
*The 8-Bit Cutman, from MegaMan 1, being able to be fought in MegaMan X8.
*Purple Nakoruru, the 2nd Player Palette Swap of Nakoruru from the original Samurai Showdown and its sequel, being placed in Samurai Showdown VI as her own character, with a different personality as well.

One of two in Assassin's Creed II when a man named Mario says, "It'sa me, Mario!" in Mario's voice or the Giant Squid in the tomb.

It's not so much a huge easter egg but, in MGS4 when walking around Shadow Moses island, you'll often hear quotes and scenarios from the first mgs played out.

In the level Uplift Reserve, there is a warthog with a medic healing a marine that's going crazy. This crazy marine is none other then the suicidal marine from the Halo 3 level Floodgate.

I think he is funny. >XD

    I agree with those two.

Also, the Mario mask on the mask salesman from LoZ: Majora's Mask, and the Mario character paintings in the courtyard of the castle in LoZ: Ocarina of Time. Those two were pretty funny.

I almost forgot, the Solar Gun, from Konami's Boktai series, being a weapon in Metal Gear Solid 4, complete with Snake saying "SunLight" just like Django/Aaron does in Boktai/Lunar Knights. As well as Music from Boktai 2 being available for Snake's iPod.

Teladi Falcon Sentinel, most heavily-shielded fighter in X3 (and by a huge margin at that), it's unbuyable but can be found ownerless in a certain place. Every other stat sucks but it has ample uses where speed is not necessary.

One can otherwise gank it from Teladi military pilots or buy it second-hand so only the one waiting to be found is really an easter egg, but there we go, I don't find many such things...

I forgot about the iPod tracks! there's also tracks from lunar Knights and Snatcher too :D

I don't know if it's really an easter egg, but Giygas in its final form is awesome. Mainly because it's a fetus. And you have to travel up "the tubes" in order to get to it.

Other than that, I found Cid's grave in Dragon Quest III to be pretty humorous.

None of that was intended according to the director of the game.

Gotta say, I've always loved Yoshi's appearance in Super Mario 64. It's just so classic. It's made me remember the last star I got until this very day.
