The manga is more "mature". The biggest maturity difference between the anime and manga, and even the games and manga, is that half the gym leaders are evil, all the elite four are evil, and they are pretty much out to /kill/ the protagonists. So yeah, killing, it's the major maturity difference, pokemon attack humans and all that jazz. Gym badges possess special powers... (Or at least, this is how the earlier arcs of the manga go.)
Basically? Y'know all the characters you can pick from in the games? They're /all/ in the manga as the protagonists. Except Yellow. Yellow is the Pokemon Aventures manga's own creation who has never been seen outside the manga despite being pretty darn popular. She's also one of the few with her own story arc. Oh, and y'know how Crystal version has Crystal and Heart Gold / Soul Silver has Lyra? Technically they're the same in the manga. Crystal just... starts dressing in Lyra's outfit in one of the later arcs. (I think the HG/SS arc)

FireRed and LeafGreen arc (Takes place in sevii island and stars same characters from RGB arc, only older)

Platinum arc (Platinum is actually the name of the female D/P hero, Diamond of the male, and Pearl of the rival. This focuses on the Battle Frontier and Distortion World)
HeartGold and SoulSilver arc (Stars the GSC heroes in a brand new plot.)
Black and White arc (Stars Black, the male b/w hero, Cheren, and Bianca, and slightly later down the road, White, the female b/w hero.)
I've actually never seen N in the manga, but that being said any manga starting with platinum isn't even finished yet. HG/SS and B/W arc are ESPECIALLY new.
Oh, and there are also a few hidden adult jokes in the manga, the kind that would probably fly over younger kid's heads.
But yeah! I highly recommend the Adventures manga. For right now, I'll recommend any arc up to the G/S/C arc. I hear the R/S arc is good too, but RGB, Yellow, and GSC are supposed to be commonly accepted as the best.
