Getting the trainer license was just a side quest, to get the surf HM go to rockets main base (where the game started at) and talk to the same scientist that gave you the HM at the very beginning.

Once you do find your old save which should have the same name as the rom you previously patched, just rename it to the new patched rom's name. At least that's what I did and it worked perfectly

That seems to happen if you try to patch your old version of the rom, so try to patch a fresh fire red rom then to keep your save change the .sav files name to that of your new version that you made.
