It's not bugged. It's full of pirate checks which causes the game to crash due to being emulated. The patch simply freezes these pirate checks so that it doesn't cause any crashes. As far as I know, you have to use No$GBA for the patch to work. If it works for DeSmuME, Can someone confirm this...

Try removing the tick from Disable SFX. That's the only difference I can see from my settings.

It is either corrupt ROM's or you need to edit your video settings on the emulator. My guess would be corrupt ROM's seeing as you said that it doesn't do this on Ruby but does on Emerald and other hacks.
