    Perhaps setting and characters first?

    Some ideas can be like a gym leader, or one of those city guards (that were especially in the older games). Setting? I'm most familiar with Kanto and Sinnoh.

    Venom! lol >.> Though, perhaps not, we could still create an apocalyptic event without some stronger force. Like that survivability and basically man vs nature could be interesting in of itself.

    Hmmm perhaps it starts out a fight for territory, and quickly escalates into something else when x object/pokemon from somewhere else, instigate the current conflict?

    Well instead of villainous humans, perhaps Pokemon? But that is to say that the main characters would not be pokemon either.
