If you want to keep only the wild encounter and the evolution methods, then the files you need to keep are a/0/1/3 and a/1/9/2.
And I'm not entirely sure about DexNav. It worked just fine the last time I tested to hunt for Onix.

Since I added the Trainer Tower's prizes to Celadon Dept Store, I changed the prizes to some battle items to retain the value of the Trainer Tower. See the documentation file.

Agreed, personally I also want to make Sevii Island better! Adding the Battle Frontrier is surely a great idea. But to be honest, I'm just a beginner and not skilled enough to implement a proper Battle Frontrier post-game. At least CFRU made the Trainer Tower a little bit more...
