In FireRed I don't think that the Masterball is exclusively for any Pokémon, espcially Mewtwo - because you can always save beforehand. If anything, I think it should be used for shiny Pokémon and roaming legendaries (in this case, Eintei, Raikou or Suicine). But you definitely shouldn't use it on Horsea, lol. I used mine on a Manetric in Sapphire because I thought it was shiny... turns out it wasn't lol.
