The sentence is in a Plural sense though. Pokemon itself is a singluar noun that also doubles as a noun for more than one item. Like how Sheep is Sheep whether talking in the singular sense or Plural sense.

"A Pokemon" by itself is hard to denote Singular or Plural Noun, that's where the verbs come in. A Pokemon "which were" Originally One. Means that they are talking about more than one. We know DNA Link Pin fuses Kyurem with Zekrom AND Reshiram. So you can replace the "A Pokemon which were originally One", with either Zekrom or Reshiram.

Plugging them into that portion the passage reads:
A pair of linking pins to combine Kyurem and Zekrom OR Reshiram.

If Kyurem were to be added to the second part of the Passage then it would read:
A pair of linking pins to combine Kyurem and Zekrom OR Reshiram OR Kyurem.

We know Kyurem cannot fuse with itself or another Kyurem so its easy to rule it out. So that means that Only Zekrom and Reshiram were from the Original Dragon. Kyurem itself isn't related to Reshiram and Zekrom if this item did not exist. So our Tao Trio are artificially linked together by Akuroma's invention.

"Ra-RAI!" Jolt grew horrified, knowing the disaster. As the pokeball hit Rayquaza, it materialized inside the pokeball, causing everybody to start plummeting down. Screaming, Jolt slammed the ball out of her hand and pressed the button, able to send out Rayquaza. Everybody landed on the green legendary, gasping for air.

"Hehe..uh...should've thought that one through..."

The Lugia nodded as soon as Matilda let it follow Seer. Letting out a blast of water, it impacted Ho-Oh, doing massive damage at the fire bid.
