Well I don't have patience to to make or learn to do Shiny Chains so I don't have much Shinies. Once I decided to give it a try. The first pokémon that appeared was shiny Magikarp. Lucky Shot I guess. Also I tried to hatch a shiny Froakie with the Masuda Method, after 400 eggs still nothing.

There is none. the initial map is that one. I tried to use a blank map to avoid that transition, but it gives an error when I warp to that map. EDIT: Happens all the time I tried to warp. Is it possible that this happens because I don't have a player defined?

Became better, but still doesn't fix the problem. There's still a few frames that still appears without the Tone Change. :/

That only makes it worse, since it will take 20 frames to make the screen dark... :/

Okok, it was just an example :P I said "optional" coz you can choose if you want or not, but in the end, you will need that sooner or later. I agree with you. But still is a good feature, I know that. But I simply don't like :)
