To what extent is the brony community alright? At what point does it cross over from an odd fascination to something darker?
There are hundreds of fanfics that make MLP a lot darker than it's portrayed in the show
And actually looking at the series with an adult mind, you can find a lot of terrifying things in the show itself (How many times have young girls wandered into what is said to be one of the most dangerous places in Equestria? There's two magical star-beasts living in a cave right next to town. The baby alone towers over every building; the mother is nearly three times that size. There's also a dragon living in the forest. And (literal) Timber Wolves...
How do you feel about the often-quoted rationalisation for grown men watching a show meant for little girls: that it teaches them morality, friendship, etc?
Everyone is welcome to watch whatever they want. Being rude about it doesn't make you the better person.
Is it hypocritical for someone to judge bronies if they enjoy another animated kids show?
Yeah.

Funny thing about both Bronies and Furries
They both have similar outlooks on subjects like sexual orientation and fetishes, yet they're very prone to overreactions within the fandom (And thankfully, it tends to stay there)
Same thing with making everything furry or Pony-themed

MLP:FiM Season 5's 100th episode is going to cause a bit of an uproar in the fandom, since it's going to feature several beloved characters finally getting their personalities fleshed out (Or something; maybe they won't actually give them speaking roles...)
And no matter what happens, Hasbro can't please everyone and there's going to be a lot of angry fans
