So when you trade the Jirachi into Heartgold what are you supposed to do with it to get the pokewalker course?

put jirachi into the pokewalker.

All you have to do is trade it to your game, and then Night Sky's Edge is automatically in the PokeWalker. You don't have to put Jirachi into the actual PokeWalker itself.
