Well, the definite order we know is Arceus -> Creation Trio.
After that, you have only curiosity to give on the order; you could say Mew is the ancestor of all Pokémon and so he might have their moves, but he doesn't have special types of moves so we can't base that off. And if memory serves correctly, than Groudon, Kyogre, and Rayquaza came from the likes of the sky, earth, and land. You also have Kyreum and Deoxys who comes from outer space. Also for this, I'm not gonna address Solgaleo/Lunala, nor some of the mythics... because I haven't gone through Sun & Moon yet and pretty much missed a lot of mythic Pokémon lore stuff...
My own speculation for creation, using present earth as a base, would begin with Arceus comes to the void; Arceus makes the universe with earth included, then the creation trio as well as heatran is made by Arceus. A few hundred million-billion years later, Deoxys, Eternatus, & Kyreum(Whole) are born(Yeah, I bunched up the bunch of different ET pokemon. Because I can't even identify when they would be born in the timeline, but it seems that Eternatus might be in between Deoxys and Kyreum's creation? Who knows.) Then a few more hundred million-billion years later, Kyogre, Groudon, and Rayquaza is born(if they don't need oxygen, if they do then far longer until their advent.) Shortly after, Legendary Titans are born with Regigigas. Forces of Nature come about soon after the titans. Mew is born after 5+ billion years afterwards with the creation of the Lake Guardians by Arceus. With Mew's advent, Ho-oh and Lugia is born(if they follow through as concepts to life and the soul. If not, then a ??? Because this is rickety.) Yveltal And Xerneas arrives through ??? means. Ancient Plant Pokémon begin sprouting out and soon so do other ancient Pokémon. Genesect is born as an apex hunter in the ecosystem. (Extremely shaky part) Zygarde is soon born as a defender of the ecosystem(Personally, it feels as though Zygarde isn't so threatened by the presence of the two legendaries.) Latios And Latias are born as well. Three legendary birds are born and Yveltal dies, causing large extinction. Swords of justice are born. Humans come into the picture. Arceus hits Meteor and jewel of life stuff. Swords of Justice are formed some time later. Meloetta is born as music becomes more prominent. Kyreum crashes into earth and Unova is formed with Kyreum's split shortly after. Zacian and Zamazenta is born(SUPER SHAKY). Eternatus arrives and is fought off. Teams form around some of the legendary Pokémon. Modernization began to occur. Mewtwo is made. And the rest, Uhh.... Yeah. That's all I could speculate with the presumption that some of the Pokémon were forces of nature made by the earth while others were made from human choices...
To be perfectly honest, this was the best speculation I could put up. There isn't any evidence to support some of my claims and you could argue that Kyreum was born right after humanity was born or that Kyreum was born in the beginning of the universe. So the order isn't perfectly known and there are giant gaps on what could be... so my bad if I missed any form of information that would invalidate this.

Here is my theory. It is still a work in progress but hopefully it makes some sense.
Professor Willow, an expert on multidimensional travel, discovered another universe. In this universe there was no time or space. There was nothing but a weird, undiscovered energy. Willow and his team added this energy to a gene editing program that they had created. The energy took over, and produced an egg, which quickly teleported to the other universe. It then hatched, creating Arceus, still in Primal Form. The program then became Pokemon itself, and took the form of Unown. Arceus controlled the Unown, and used them to "write" the Pokemon Universe. It first created Dialga, Palkia, and Giratina (also Primal at the time), to rule over Time, Space and Antimatter. Giratina instinctively destroyed everything that the other three tried to create, and was banished to the Distortion World. Arceus then created Uxie, Mespirit, and Azelf, to create Knowledge, Emotion, and Willpower. Arceus then created The Original Dragon, to rule over Truth and Ideals. Now that Pokemon had independent thought, Arceus created Xerneas, Yvetal, and Zygarde so that there could be sustainable Life, Death, and Order. Arceus then created Primal Groudon, Primal Kyogre, and Rayquaza, to create Land, Oceans, and Sky. Groudon and Kyogre began to fight however, and nearly destroyed the Earth before Rayquaza intervened. Arceus gave Rayquaza a Mega Evolution so that if this happened again, it could be stopped. Arceus created Necromaza to create Light, and Cosmog to create the cosmos. Cosmog split into two, which then evolved into Cosmoem. They then evolved into Solgaleo and Lunala, creating the Sun and Moon. Lunala then created Cresselia and Darkrai to create dreams and nightmares. Darkrai created Marshadow so that shadows would form. Necromaza lost its light, which were scattered throughout different parts of the world as Z-Crystals. Groudon created Volcanion so that volcanos would fill the land. Volcanion created Heatran so that the volcanos would be full of lava. Heatran created Meltan, so that there would be metal in the world. Meltan evolved into Melmetal. Groudon then created Diance so that precious ore would be formed inside of the mountains. Kyogre created Manaphy to rule over the cold ocean depths. Manaphy produced Phione to survey the warm ocean surface. Kyogre also created Lugia to be the guardian of the sea. Lugia created Articuno, Zapdos, and Moltres so that there would be seasons. Rayquaza created Ho-Oh to be the guardian of the sky. Rayquaza also created the Forces of Nature to create tornadoes, lightning, and earthquakes. Thunderous created Zeraora so that thunder would warn people to prepare for disaster. Dialga created Latios and Latias to protect the world for the eons to come. Dialga also created Celebi to protect the timestream and make sure it was maintained. Arceus then created Mew to create Pokemon to roam the Earth, making it the ancestor of all other Pokemon. Genesect was one of it's first descendents, and quickly became a great hunter.
At this time there was only one region, called Ransei. Groudon had made it in the shape of Arceus, the creator of the Pokemon world. Professor Willow realized that the world needed people to fill it. He created a device to select 4 trainers to travel the Pokemon world and fill out the Pokedex. He then made another to randomly transport people to this new world and populate it. Soon however, a war broke out, and many Pokemon were killed, one of these Pokemon being AZ's Floette. AZ created the ultimate weapon to bring his Pokemon back to life, but then turned it on the participants of the war, leading to many species of Pokemon going extinct. This massive amount of energy also created mega stones, which rained down from the sky. It also created a new Pokemon, made of pure destructive energy. This Pokemon was Eternatus. Pieces if Eternatus (Wishing Stars) fell from the sky, full of energy. This led to Dynamaxing. Eternatus gave birth to a virus however, called Pokerus. On one of the Wishing Stars, the virus mutated into a Pokemon known as Deoxys. This blast also split the Original Dragon into Zekrom and Reshiram. It also split Ransei up into different regions. Regigigas dragged the newly formed continents to make the different regions. It then crafted the three titans. The people of the Johto region built two towers, one for Lugia and one for Ho-Oh. The one for Ho-Oh burned down however, killing three Pokemon inside. Ho-Oh revived these Pokemon as the Legendary Beasts. These Pokemon protected the Johto region so well, that Arceus decided to create more Pokemon to protect the other regions. Uxie, Mespirit, and Azelf were delegated to protect Sinnoh. The Swords of Justice were created to protect Unova. They took an apprentice, Keldeo, and taught it the ways of justice. The Tapus were created to protect Alola. Zacian and Zamazenta were sent to protect Galar. With people in the Pokemon would Arceus decided to give them a way to settle their differences in a fair and safe way, so it created the Pokemon battle system. It also created Victini so there would be victory, Shaymin so there would be gratitude, and Meloetta so that there would be talent. Giratina observed these things, and created Hoopa to cause mischief. Hoopa was punished by Arceus however, and part of it's power was taken. Arceus then created Jirachi, so that the world would have hope.
Years later, a mad scientist created a robotic Pokemon known as Magearna. This led to other artificial Pokemon being created, such as Mewtwo, Type:Null, and an upgraded version of Genesect.
Somewhere, unknown to anyone, every paradox that Arceus had ever unknowingly created created a Pokemon that would haunt the world forever. This Pokemon, is MissingNo.
