I haven't done an Ubers rate before, but here goes:

Kyogre is best off with a Choice item as well as Water Spout; it's well known for either of those:
-Water Spout
-Hydro Pump/Surf
-Thunder
-Ice Beam
Nature: Modest/Timid
EVs: 252 HP/252 SAtk/4 Spe (Specs) or 4 HP/252 Atk/252 Spe (Scarf)
Item: Choice Specs/Choice Scarf

Lugia is best off as defensive; it isn't very good offensively:
-Roost/Recover
-Reflect/Substitute
-Dragon Tail/Ice Beam
-Toxic/Whirlwind/Earthquake
Nature: Impish/Bold
EVs:252 HP/176 Def/80 SDef
Item: Leftovers
Ability: Pressure

Thanks to its good defensive typing, Dialga can run a support set while hitting hard. Steel isn't a very good offensive type:
-Stealth Rock
-Draco Meteor/Dragon Pulse
-Fire Blast/Flamethrower
-Roar/Thunder/Dragon Tail
Nature: Modest/Quiet
EVs: 252 HP/56 SAtk/200 SDef
Item: Leftovers

I think Mewtwo can use Calm Mind over an offensive move to make itself more threatening:
-Calm Mind
-Psystrike
-Fire Blast/Shadow Ball
-Ice Beam/Aura Sphere
Nature: Timid
EVs: 4 HP/252 SAtk/252 Spe
Item: Life Orb

It appears to me that you're using a mixed Rayquaza, Hasty/Naive might help in that case:

-ExtremeSpeed
-Fire Blast
-Outrage/Dragon Tail/Brick Break
Nature: Hasty/Naive
EVs: 4 HP/252 SAtk/252 Spe
Item: Life Orb

I think it's safe to use Normal Arceus here:
-Swords Dance
-ExtremeSpeed
-Shadow Claw/Shadow Force
-Earthquake/Overheat/Recover
Nature: Adamant
EVs: 132 HP/252 Atk/124 Spe
Item: Life Orb/Silk Scarf

I'd switch Flash Cannon and Dragon Pulse for Thunderbolt/Thunder, Roar Of Time for Draco Meteor, and Flamethrower/Fire Blast for Dialga, Hyper Beam for Water Spout on Kyogre, Psychic for Roost and Thunderbolt for Thunder on Lugia, and a Life Orb for Rayquaza.

I like that but I only use Thunder on Kyogre because of it missing that is the thing I hate A LOT having thinderbolt and thunder on dialga isn't so good id go with thunderbolt on flash cannon and I want to keep Roar of Time for the reason that my Spatk isnt lowered, I HATE THAT again other than that its fine

Thunder should be 100% accurate all the time provided Kyogre's bought in or if Drizzle isn't overrided by another weather changing ability so accuracy's no issue there.

You can switch out after using Draco Meteor, Roar Of Time doesn't let you do that so you're basically a sitting duck there.
