Not a good idea. I'm no master battler, but I'm sure you'll get a nice shanking from shane.
(Why do I have a feeling that this is about to get ugly?)

Including your Pokes natures is important as it really dictates your Poke's moveset. Fixes in bold:
My team for pokemon Leaf green is:

    Jolteon
    Timid Nature (+Spd, -Atk)
    lvl: 40
    attacks:
    - Agility
    - Baton Pass
    - Substitute
    - Thunderbolt

Do NOT use physical moves on Jolteon. If you want a physical Electric-type, you use a SubPunching Raichu. Jolteon is a better BPer. Thunderbolt >>>>> Shock Wave.

    Clefable
    Bold Nature (+Def, -Atk)
    Lvl: 38
    Attacks:
    - Calm Mind
    - Ice Beam
    - Softboiled
    - Thunderbolt

That was one scary moveset. Follow Me? Metronome? Psychic? Clefable can be a somewhat effective special sweeper by abusing CM, replenshing lost HP with Softboiled and then sweeping with BoltBeam. There are many Pokes that can do it better though.

    Blastoise
    Bold Nature (+Def, -Atk)
    Lvl: 46
    Attacks:
    - Ice Beam
    - Rest
    - Surf
    - Toxic/Sleep Talk

Avoid crappy two-turn moves like Hydro Cannon, Dig, Hyper Beam, and Fly. Blastoise can do more damage with two attacks in two turns with Surf than it can being able only to attack once in two turns with the crappy Hydro Cannon. Ice Beam is a much better choice than Blizzard, and avoid physical moves on Blastoise. Rest and either Toxic or Sleep Talk are much more effective. Toxic allows it to hit things it cannot with Surf/IB, and Sleep Talk lets it last a lot longer.

    Zapdos
    Naughty Nature (+Atk, -SDef)
    lvl:55
    Attacks:
    - Drill Peck
    - Rest
    - Sleep Talk/Substitute
    - Thunderbolt

A Zapdos without an Electric move is a VERY sad Zapdos. Don't use HM moves not called Surf. That is what HM slaves like Tropius and Wailmer are for.

    Nidoking @ Choice Band:
    Jolly Nature (+Spd, -SAtk)

    lvl: 40
    Attacks:
    - Earthquake
    - Megahorn
    - Rock Slide
    - Sludge Bomb

Again, no HMs. Nidoking is all about power hitting.

    rate my team plz.
You should balance your team out more with another physical attacker and a better Poke that can take physical hits better.

Firstly, I have no idea what the natures do because I never bother with them.
Secondly, this is my team for Fire Red. I have already beaten the Elite Four once, but I'm making a better team.

    Blaziken (Lv 49)
    Blaze Kick
    Fire Blast
    Slash
    Peck

    Metagross (Lv 50)
    Meteor Mash
    Metal Claw
    Psychic
    Pursuit

    Salamence (Lv 52)
    Dragonbreath
    Dragon Claw
    Crunch
    Fly

    Swampert (Lv 45)
    Muddy Water
    Mud Slap
    Strength
    Surf

I plan on replacing Salamence with Dragonite, and Swampert with Starmie, but I still need two more decent Pokemon.
    Does anybody have any recommendations?

Natures give your Poke a 10% increase in one stat, while it decreases another stat by 10%. DO NOT DISCOUNT NATURES. You can use natures to your advantage to make your Poke better. Using a Poke with an incorrect nature can really hurt it. As for your team, suggestons/fixes in bold:
Firstly, I have no idea what the natures do because I never bother with them.
Secondly, this is my team for Fire Red. I have already beaten the Elite Four once, but I'm making a better team.

    Blaziken @ Leftovers (Lv 49)
    Hasty Nature (+Spd, -Def)
    - Swords Dance
    - Rock Slide
    - Sky Uppercut

    Blaze Kick
    Fire Blast
    Slash
    Peck

A hold item is just as important as a good nature. Leftovers are always a great item, but sometimes it is not feasible. Hasty on Blaziken because speed is important since its defenses suck. A Blaziken without a Fighting is a sad Blaziken. Peck is a weak move. Use Rock Slide to help cover its big Flying weakness. Swords Dance makes it hit much harder physically. Don't use two attacking moves of the same type (Blaze Kick AND Fire Blast). It is redundant and prevents your Poke from being more versatile. Drop the weaker BK.

    Metagross @ Choice Band/Shell Bell (Lv 50)
    Adamant Nature (+Atk, -SAtk)
    - Meteor Mash
    - Earthquake
    - Explosion
    - Rock Slide/Shadow Ball/Agility

Metagross is a great physical sweeper. You can use the CB version, or the Agility version. Agility makes Metagross faster than a lot of things in-game. Adamant makes it hit harder. You don't need Psychic here since a buffed MM is just as effective. Earthquake is a no-brainer. Explosion is used when you need to take out an especially tough opponent. Rock Slide or Shadow Ball are preference, but only if not using Agility.

    Salamence @ Choice Band/Shell Bell/Leftovers (Lv 52)
    Adamant Nature (+Atk, -SAtk)
    - Aerial Ace
    - Earthquake
    - Fire Blast/Brick Break
    - Rock Slide

Salamence is a much better physical attacker and makes your Blaziken basically useless. This should also be your lead Poke. It can damage many different types. Getting two Earthquakes though might be hard or easy, depending on your resources. Never use HM moves not called Surf on your team. That is what crappy Pokes like Tropius are for.

    Swampert @ Leftovers/Chesto Berry (Lv 45)
    Relaxed Nature (+Def, -Spd)
    - Earthquake
    - Ice Beam
    - Rest

Swampert's typing makes it a strong addition to any team. It has solid defenses and is only weak to Grass moves, which it has a great counter in Ice Beam. It learns Earthquake at Lv52. Rest allows it to absorb statuses and last longer. Chesto Berry even gives you a free Rest turn.

I plan on replacing Salamence with Dragonite, and Swampert with Starmie, but I still need two more decent Pokemon.
    Does anybody have any recommendations?
DO NOT replace Swampert with Starmie. Replace Blaziken instead. I would add a solid special sweeper like Alakazam, and a couple good defensive wall (i.e. Umbreon, Suicune, Blissey, Regice, or even Milotic).
