Probably the most popular theory is that Pokemon, while retreating to their PokeBalls, will be transformed into an energy mass. Pokemon Professors create PokeBalls using the matter to energy conversion, and back and forth. This would explain the dim red light that a Pokemon appears to transform into when coming out of a PokeBall or retreating back into one.

Yes, I agree with the thoughts thingy. How else would they be able to pop out of their balls at own will?
(Just think of Croagunk, Psyduck, and Wobbufett, who pop out whenever they feel for it)

I think they are in a kind of trance. They rest, yet they remain aware of their surroundings, and what the people around the "ball" talk about.

Just a thought. What would happen if you used a poke ball to try to catch a human?

I kind of agree with SlowpokeVII.

I think they go right to sleep when in the Pokeball, but are still aware of the things going around outside of the host ball.

...to be honest, no, not really.
Although, now that you mention it...

Maybe they sit in the energy form, banging up against the sides of the Pokeball, shouting "HEY! LISTEN!" at their unknowing trainer, out of frustration from being EV trained hour after hour, or given a terribly insulting nickname, or kept back when they so desperately want to evolve...

I've always wondered how they snap out of confusion when switched out, though. I mean, one minute you're on the battlefield, the next minute you're inside a very small space thinking "What?! Why the hell did my trainer just recall me?! Its the perfect type-matchup! I HAD HIM ON THE ROPES, DAMNIT! LET ME OUT! LET ME OUT SO I CAN FINISH HIM OFF ONCE AND FOR ALL! WHY?! WHY ARE YOU DOING THIS TO ME?!" and so on and so forth until they are FINALLY let out again...

Its a very good job that Pokemon aren't claustrophobic.

maybe they got like a team waiting in there you know how boxers have like the guy who rubs his shoulders wipes off the sweat gives him water yells motivating things at him ect. whats to keep from having a team of pokemon massaging the pokemon while in the ball giving them coffee you know? maybe he has a red bull in there!

I think they sleep, but I used to think they went to Oak's place and were kind of summoned when they were needed

I believe the Pokemon is converted to data and stored within the ball. In any case, given how complex balls must be, they're absurdly cheap to purchase.

In the episode that Misty catches Psyduck, Psyduck is shown just standing these with the pokéball around it. It's just the regular inside it seems.

If they are stored in data, in PokeSpe, they're not, they're just a databall that compresses them, but what happens inside, do they masturbate or something

Simple, the pokemon goes in there and drinks and eats special, magic candy :O. Then they never get hungry or full, they just remain the same until they are called into the real world. And it's relatively small so some pokemon don't like it.

Hang on, if they were just physically compressed, the high pressure would make it unsuitable. Look, from what various posters have said, the Anime seems to contradict itself, so I don't see how we can come to a conclusion.

yeah 100 poke for a pokeball in the pokemon world is the equivalent of buying a brand new top of the line mac for 300 dollars =D
I was thinking more along the lines of a military supercomputer worth millions. D:
Still, it makes sense that Pokeballs are a well-matured technology in their world.
