Reshiram and Zekrom are always set non shiny during the legendary battle. Even if you defeat them, N tells you to try again. Sooo the only way around this is to have an entirely full storage and catching them later, where they can be possibly shiny.

Then they shouldn't be making shiny versions in the first place if they like to make it difficult to obtain them.
