I have seen a few threads where at the bottom it will "3 members viewing this thread (3 members 0 guests) and it will only have my name and one other persons name. How can this be?

Just some people who decide to keep themself invisible. That is to say, they won't appear online if you happen to come by one of their profiles. Only mods can see that they are online, and often times their might be an * next to their name to indicate so.
