    Brown definitely has a new title screen. In fact it has new opening credits replacing Game Freak so you should be able to tell instantly.

    The final dungeon itself is very long, so there's extensive gameplay in that. Otherwise, it's well worth completing the Pokedex, as long as CBM's reward for it is still ongoing. If you mean the Rijon-Naljo tunnel where a passport is needed, there's nothing beyond there - Naljo isn't accessible.

    Although yeah, you can only obtain one in-game, they still all appear in the dex, so you need to trade if you're looking to fill it completely - birds have their original slots (#144,145,146) and the dogs have slots #218,219,220. You can pretty much infer what's there as all Gen I pokemon have...

    As far as I remember, there's a couple more that needed to be traded over.. I may be wrong but I don't think Wooper/Quagsire or Mr.Mime appear in wild. Plus at least another 5 legendaries, 1 fossil and 2 starters depending upon which you've got/chosen.

    You can't obtain the passport - afraid the tunnel is as far as you can get with Naljo :P As for the SS Anne, you need the SS Ticket, which you can find toward the very end of the game in the final dungeon.
